City were left to fight an uphill battle when Graham Baker scored on the hour for Southampton after the Blues had staged a brave defensive performance.
Bobby McDonald gave City hope when he equalised after 73 minutes, but in the next minute Saints rapped back through David Armstrong.
City had three players booked, Steve Kinsey, Tommy Caton and Tommy Hutchison, and worse news was that Hutchison limped off injured in the second period.
